The Argentine, whose dramatic last-minute winner secured City the title in the final moments of last season, was stretchered off following a tackle by Saints debutant, Nathaniel Clyne and will now be taken for an MRI scan.
City boss Roberto Mancini will be hoping that Aguero is not missing for too long after his starring role in the Etihad Stadium club's successful previous season.
The forward scored 23 goals in 34 league games in 2011-12, his debut year in English football, including the injury-time finish that dramatically secured their domestic crown on the final day.
City are said to be hopeful that the injury is not as bad as first feared, with the inflammation quelled by half-time, though the 24-year-old will undergo a precautionary scan.
Edin Dzeko was brought on to replace Aguero in the City XI, who led the newly promoted outfit 1-0 at half-time.
